Mission Run: Consolidate the Compiled Charter Bundle

Replace the four split charter bundle files with one authoritative charter.yaml so freshness, parity, and resolving can no longer silently drift.

Charter state is spread across governance.yaml, directives.yaml, metadata.yaml, and references.yaml. That split is a standing source of drift and stopgaps: the freshness signal hashes a file that is not part of the derived set, and references.yaml doubles as the ID-parity authority. Consolidating into a single compiled charter.yaml removes the split-brain, collapses the fail-closed workarounds, and gives charter-state consumers one structured source of truth.
