Fix four CLI release blockers for the Spec Kitty 3.2.0 stable release.
The 3.2.0 P1 Release Confidence mission identified four open issues blocking the stable release: SaaS final-sync errors polluting success output, mark-status failing on non-checkbox task references, a cross-repo E2E scenario failing before product behavior on uv-managed Python, and merge dry-run missing the mission branch prerequisite. This mission fixes all four with regression coverage and produces clean smoke evidence.
