Mission Run: Charter Synthesize Reconciliation
Stop charter synthesize from silently deleting governance graph nodes, and unblock implement safely.
An authoring-only charter edit currently forces operators to run charter synthesize, which silently drops doctrine graph nodes and their edges while leaving the underlying artifact files on disk; implement and next hard-block until they run it. This mission makes synthesize reconcile against the existing on-disk graph (refusing to drop still-backed content unless explicitly pruned), surfaces pending deletions in dry-run, wires charter-relevant edges from the doctrine DRG, and makes the implement-boundary auto-refresh trustworthy and complete, so governance content is never lost and the core workflow is never trapped.
