Mission Run: Silent-Write Hardening Residuals
Close the remaining silent-data-loss residuals from PR #4938 so mission-state repair, charter reads, and traces merges fail-closed toward keeping data.
PR #4938 fixed three acute silent-data-loss bugs. A landing-pass review squad confirmed three residual weaknesses that do not lose data today but could as the system grows: mission-state repair can still silently drop a future record type its allowlist has not learned yet; two code paths read the same project-configuration field with different parsers that can disagree on edge cases; and the traces merge helper can misread unusual document formatting. This mission removes those latent risks and closes #4993.
