Mission Run: Truthful software-dev discovery step and finalize shim cleanup
Make the software-dev discovery step executable as written, fix research template resolution, and remove a test-only no-op shim (#5254, #5233).
The software-dev discovery prompt tells agents to run spec-kitty research, which scaffolds nothing for software-dev and needs a plan that does not exist yet (#5254). research.py also looks up template names the research pack does not ship. Separately, agent/mission.py keeps a no-op _ensure_branch_checked_out solely for test patches (#5233).
