Mission Run: Charter activation catalog coherence
Make activating a charter directive keep the compiled reference catalog coherent — without writing to the wrong checkout or over-rewriting the catalog.
When a maintainer activates a single built-in charter directive, the compiled reference catalog silently drifts and the coherence guard reds; the tool's own suggested repair cannot recompile the catalog; running from a linked worktree silently writes into the primary checkout; and the only working repair over-rewrites the whole catalog while still leaving placeholder-summary gaps. This mission closes those four tooling gaps so charter activation is coherent, worktree-safe, and complete by construction (issue #4785).
