Stop Spec Kitty's init/upgrade/migration flows from silently deleting a user's own commands, skills, and templates.
When Spec Kitty scaffolds or upgrades a project, three cleanup paths delete files by name or directory alone, without proving Spec Kitty shipped them and without keeping a backup, yet still report success. A user who authored their own slash command, skill, or command template that happens to share a shipped name can lose that work with no warning. This mission makes every mutating flow prove package ownership before deleting, and otherwise preserve-with-a-warning plus an optional backup, closing the data-loss class by construction.
