Mission Run: Windows upgrade POSIX-mode fidelity
Make spec-kitty upgrade behave correctly on Windows, where filesystems cannot carry POSIX file modes.
On Windows the upgrade/skill-install surfaces treat host-unrepresentable POSIX file modes as real divergence. This crashes the upgrade (an unsupported follow_symlinks flag, #4923) and reports phantom repairs on a converged project (#4927). This mission makes both surfaces host-aware so Windows users can upgrade cleanly, targeting the 4.0.0rc4 release / MVP launch.
